Comparative modeling of protein structure, also known as homology modeling or template-based modeling, is a useful tool for protein structure prediction based on the theoretical foundation that if two sequences of proteins are highly similar, their respective structures share a similarity. That is to say, protein structure comparative modeling is to construct a target protein model according to its amino acid sequence and an experimentally determined three-dimensional (3D) structure of a related homologous protein (namely templates).
Generally, comparative modeling of protein structure is the most accurate computational method for protein model prediction, which mainly includes four processes: (i) target identification, identifying the similarity between the target protein and determined structures; (ii) alignment of target sequence with the template; (iii) target model construction using the aligned template structure; and (iv) model refinement and evaluation.

Currently, comparative modeling is suggested to be the most reliable and well-developed computational method for protein structures’ prediction. Among these structural prediction approaches, comparative modeling has been demonstrated to provide 3D structures and information with the highest accuracy in a lower cost and time-saving manner. Therefore, protein structure prediction based on comparative modeling has been widely applied for scientific researches and drug discovery.
